Set all but the EVAP within 5 miles after unhooking the emu and just running stock ecm.

In CA (the strictest emissions) you can pass with 2 unset monitors, not sure about you are but chances are the rules are the same or easier.
As far as getting them to set with the piggyback:
It has to do with the tune, the computer sits there looking for very specific conditions and until they are met and the functionality of emission system in question is verified the computer will ignore it.

The evap system is dependant on gas level if that helps, needs to be a little over half tank before 3 complete drive cycles.

Did you make sure to only cut fuel and spark as well and share the rest of the sensors?
You don't have any CELS with the EMU do you?

Have you read up on the monitor requirements? And if so are you fulfilling them?
Not with the EMU hooked up....

hence asking what might be causing it to not set ready...

"Jpopsbronco" was making reference to possibly tying into the water and IAT sensor signals. Without the proper jumper settings, you can actually skew the readings for the ECU. I have witnessed this firsthand. You do not really need those anyway unless you really need or want to use the comp tables.
